Note : "Script" should be taken loosely: it includes any file in the script folders.
The top list area (showing geomshrepl) contains a description of problems in the system script folder, while the bottom list area (containing filmbox.szl) shows problems in the user script folder. You can open either of those two folders in your file explorer (Finder on macOS) with respecive buttons above each list area.
System Script Files. Opens the system script folder, ie Script/System Script Folder menu item.
System Script List (geomshrepl etc above). You can double-click a file to get more information about it, or select it then hit delete to delete the individual file. Script files that you the user have added, that aren't part of the distribution and that don't conflict with anything, are listed only if the "Include novel (user-supplied) files" checkbox is checked at the bottom of the panel.
Copy Novel, Copy Mis-placed, Copy All (top set of buttons). Each button copies the list of respective system scripts onto the clipboard as a textual list of files, one per line. You can use this list to create batch files to move them around, for example.
Delete Novel, Delete Mis-placed, Delete All (top set of buttons). Each button deletes the kind of problematic files from the system folder. (You'll be asked to confirm.)
User Script Files. Opens the user script folder, ie the Script/User Script Folder menu item.

Checkbox. If checked, the system and user file areas will include files that aren't part of SynthEyes, ie that you have added. Usually such files should only be in the user area!
Re-Scan. Button. Click this to force SynthEyes to rescan the system and user script areas, ie after you've made some changes using your file explorer.
Proceed As-Is. Button. Click this or close the dialog to start working in SynthEyes. Ideally, the system and user file list areas should be empty, ie with no conflicts. (Novel user-supplied files aren't an issue.) Any mis-placed files will be blocked and ignored in SynthEyes, to prevent confusion.
