When I get a good track in SE I export the .ma to after effects, but every time I bring it in, the scale of the scene is all wrong. The null trackers are really small, all the positional values are really small values and when I bring in a object/text I have to scale it down to values less the 1.0. The focal distance one the camera is also a massive value.

Anyone got any answers?

You need to set a constraint between two track points and give it a distance value. Also you can scale up the global solve during the export process if you are using SE 8.0 or higher. It is called "Extra Scaling".
