I think in general, seed points are used to tell Syntheyes more about tracker locations before they are solved, sort of gives Syntheyes some hints about how things are aligned.
For example, you can import a 3D mesh (an exact replica of something you're tracking in a shot) and then link trackers to vertices in the mesh so Syntheyes knows more about how those points are positioned in 3D space.
Another example is manually inputting the position values of trackers, again so Syntheyes knows more about how they are actually oriented in 3D space.
